Enclose the screen in a box with a drain in the bottom. That's currently the only way I've seen to allow it to fill out. The algae traps air bubbles within the mat and it billows out, once it touches the box it starts growing exponentially

No, a completely submerged screen will not grow. Only the bottom edge up to 1", and that's mainly to reduce noise and bubbles

i've been looking into this myself, so forgive me for hijacking your post...
how far should the boxed side be away from the screen? And does it have to extend into the water, or be boxed in on the sides?...for instance, would two acrylic panes hung a certain distance on either side of the screen work?

You'll need to be able to get in there and clean the windows, so give yourself at least an inch.
